Is this sentence correct? They are waiting for the bus patiently. Thanks.

Agreed. They are patiently waiting for the bus would also be OK (although I would choose Sanjay's version here).
The point is that you should try to keep the modifier (in this case, the adverb patiently) as close as possible to whatever it is modifying.
