There are fruits in the tree

or

There are fruits on the tree

Either in the tree or on the tree works fine.  However, any given tree has only one kind of fruit.  So you should use the singular for a tree. 

 

There is fruit on the tree.

 

There are fruits and vegetables on the buffet table.
