I know which way I prefer, but I would like to know if one way is the correct way or if they both are correct. Also, is the comma okay after the word again?
This 60-year-old woman was seen by me in the emergency room in the evening of June 5, 2012, and again, in the morning of June 6.

My (American English) preference is for "on the morning of", but I do hear "in the morning of" used.
If this is a transcription, you should use what the speaker used.
