it or they with use of the word "funds"

Which one is correct and why?

 

If you have funds in your account balance, it will be automatically applied to your next purchase.

 

If you have funds in your account balance, they will be automatically applied to your next purchase

 

I believe it's the first one, just because it sounds better, but I am looking for the "why" as well.

You should ask yourself what exactly the "it" or "they" refer to.

In this case the reference is the "funds" that will be automatically applied to your next purchase.

The word "funds" is plural, so you should use "they".
