Commas in compound sentences

The longest river in the United States is the Missouri but the Nile River is longer. Should there be a comma before but? Thought that maybe the Nile is longer is not an independent clause because of the word longer.??

Yes, you need a  comma after "but" as it is a compound sentence. 

The longest river in the United States is the Missouri, but the Nile River is longer.
