What is the correct ways of writing this?
Five issues was discovered by grammarly, contextual spelling checks had one issue.
"Was" is in the singular but "issues" are of course plural; a proper noun like Grammarly should be capitalised and if by "issues" you really mean errors, I suggest:
"Five errors were discovered by Grammarly but contextual spelling checks found only one. "
