The disciples had spent three years with Jesus, breaking bread with Him, learning His teachings, witnessing His miracles, and now He was gone.
'He' is correct. The software may have gotten confused by the string of objective pronouns. Think about changing the last part. 'Now He was gone' has a present time adverb, 'now', followed by a past tense verb. Changing 'now' to 'then' keeps all in the same time reference.
